From the illustration, it looks like you would have to drill a new hole through the width of the 2x4 for every different length of log. That or else cut every log to the exact same length. Is this correct?

Yes, you can reposition one end of the bracket by drilling several holes on one side of the 2x4's.

I have never used an Alaskan Mill. I am looking at using large white pine on my hunting property for lumber. I watched the video on the first cut. Do you have info on cutting the rest of the log? How do you attach the mill without marring the log surface?

Marring the log surface is not an issue for lumber. Ripping chain will leave a smoother cut than standard cross cut chain, plenty smooth for lumber. Making a flat first cut is the key, then all the other cuts should be accurate. There is little published info out there on the mill, so if you have a

The minimun diameter of the log should be 12" when using the slabbing brackets.
